After two good openings for the Ducks early on, the second-placed visitors went on to largely control the first half and duly opened the scoring six minutes before the break.
The second period went belonged more to Aylesbury, but they were unable to the chance they needed for an equaliser, before a late breakaway goal killed off any hopes of a comeback.
After just five minutes Ollie Hogg threaded the ball through for Tre Mitford, but the dynamic striker was unable to add to his double a week earlier as he failed to get the elevation needed to beat Aaron Bufton, who was off his line quickly to win the one-on-one.
Seven minutes later and Mitford was in behind the visiting defence again, on the end of a flowing counter attack, but could only produce a weak left-footed effort that caused Bufton no problems.
Farnborough then threatened for the first time and won a free-kick, centrally placed, which Nic Ciardini struck through the wall but straight at Zaki Oualah, who held on well with players closing in.
Jake Bewley was then having to clear off his goal line as Boro raised their game, denying Dennis Oli’s effort, the ball falling kindly for Jack Barton whose own effort zipped just wide.
A number of Farnborough corner kicks came and went, the closest of which to goal seeing Josh Huggins meeting Ciardini’s delivery and clipping the crossbar with his header.
Another set piece then caused Aylesbury problems with Ciardini’s delivery being initially cleared by Ryan Kinnane, where it was played back in to Sam Pearce for a shot that was kept out by a combination of post and Oualah.
The ball was subsequently fired back in from the left where it eventually fell to Keith Emmerson who hit the outside of the upright with his effort.
The one-way traffic continued as the vastly experienced Oli saw a shot saved, before striker partner Perry Coles might have done better when he latched onto a misplaced header from Jack Wood but could only lash high over the bar with Kinnane closely marshalling.
The inevitable opener eventually arrived on 39 minutes, the Ducks not heeding the earlier warning of Huggins’s near miss, as from an identical delivery he rose almost unchallenged to flick the ball into the net. 1-0 Farnborough
Half-time: Aylesbury 0-1 Farnborough
The second period started in near identical fashion to the first; Mitford found himself free, and having recovered his initial surprise managed to work his way into the box, before cutting inside but screwing a shot badly over the bar, when squaring for the unmarked Hogg looked the better option.
A storming 60-yard run down the right by defender John Oyenuga nearly set up a second Boro goal as his cross was cleared straight to Barton whose shot was placed wide.
Glyn Creaser opted to introduce Sonny French early in the second half, following his two goals and assist against Egham, but it was the away side who again threatened next when a throw in was levered down to Michael Onovwigun who hooked a shot goalwards that was caught by the diving Oualah.
Aylesbury went on to enjoy their best spell of the game, and when French and Hogg combined to release Mitford he was only able to produce another off target effort as the ball flew well wide.
Unfortunately it was as close as the Ducks were to come, as despite their improvement and shading of the second period, they were kept comfortably at arm’s length by a well organised and strong Farnborough outfit.
Ciardini tried an ambitious attempt at his 10th goal of the season when he tried a 40-yard shot towards an empty goal after Oualah had sliced a clearance, but the ball was lofted well wide.
Ten minutes from time and Farnborough scored a second to ultimately make the game safe. Oli produced a neat turn on the half way line before his pace took him clear of the defence to clinically roll the ball past Oualah. 2-0 Farnborough
With Aylesbury beaten, Boro ended the game strongly and forced a number of corners as they pressured for what would have been a flattering third. From one miss-hit looking delivery the ball still fell to Huggins, who found space for a shot that was deflected over.
There was to be no further scoring though, and Farnborough clocked up a win that was deserved overall, to close the gap on league leaders Royston Town who had their attentions turned to an FA Trophy draw at Dulwich Hamlet.
